Topic: Any reason -not- to compile in bootstrap from source?

Expected behavior When I change boostrap variables, or variables shared between bootstrap and MDB, I expect them to update across the board.
Actual behavior Because bootstrap is not included in MDB download, no core bootstrap modifications are possible.
I have downloaded and included bootstrap in my compile - mostly out of caution - to ensure consistency. However, I now have duplicates of a lot of the styles, and it is a bit icky to work in as some variables don't seem to match and I have to set a few things twice. This seems strange, and I am wondering if I am off the recommended path.
Is there some subtle technical reason as to why we don't compile bootstrap from source along with MDB? (Or is it due to something like licensing). What do you recommend people do?

I've read quite a few other questions about compiling where the answer is "we don't compile bootstrap" - so I'm more hoping to understand the reason why not, so I can judge whether or not to continue on my path.
